Q: How do you close off the yellow hose other that attaching it to the hose holder on the back?

Close the red and blue valves. They isolate the interconnection and not the gauges.

Q: I can open/close manifold pressure valve but set has no open/close for system low/high pressure ports. Instructions ask to close/open these?

I'm not sure I understand the question, but I'll try anyways. When you open the high (red) or low (blue) side valves, it opens the path from the supply line (yellow) to that side. So to charge on the low pressure port, open the low pressure port valve. This set does not have a separate valve for the supply line. Some other manifolds do. You get more features with more expensive sets. This set is for hobbyists/DIYers, or small shops that don't focus on AC repairs. I'm not an automotive AC professional, I'm a DIYer who likes to fix my own things. My advice might be totally wrong. It's been about a year since I last used it.
